It makes so much sense! And I think it's likely the same with the crew - for some reason or another, they're not entirely dedicated to the mission, or to the ideals that the Illusive Man thinks they should be dedicated to. Maybe they're too sympathetic to the Council/the Alliance/aliens in general; maybe they have too many distractions; maybe they're just square pegs who don't fit into the round holes of his organization. (Also, it probably helps to NOT put the Cerberus hard-liners on the ship with Commander Shepard, especially Paragon!Shepard.)
